So what is the best way to do beat mapping?

Enable the waveform graph and metronome, get a good estimate for the tempo on the first beat, move some of the next beat markers to line up with the drummer as appropriate (snare drum hits usually look like peaks/spikes in the graph), seek backward a couple beats and play the chart to determine if the metronome clicks are in time with the music. Adjust as necessary and then adjust some of the next beats. Repeat until you're done. You can also use software like Sonic Visualizer to try to estimate beat positions (see the manual's description of the File menu's Sonic Visualizer import function), but you'll still probably have to make some adjustments to it.

also can you do beat mapping when you have done the chart but have not did the beat mapping

Short answer: Yes.
Longer answer: It's not preferred, because the chart may turn out not to reflect the audio as much as you want.

With Sonic Visualizer, would it be best to only use the instrumental, I've done it with a cover with stems of cemetery gates, and it looks like it has done most of it right.

If you have an instrumental (ie. off vocal) version of the song, I'm sure it's more likely Sonic Visualizer will give more accurate results.
