I import the midi into reaper and sync the audio up but when i load the chart back in eof the audio does not match up with the chart.
Not sure if it is the tempo map or something like that.

Yeah, this is EOF support, not Reaper.
I suggest you bother the folks at C3, or better yet read the "how to" they've created that explains what to do in this situation.

There aren't currently known to be any such issues with EOF, and certainly without any test files I can't do anything about it. Make sure you're using the latest 1.8 RC11 release with hotfix.

When you export the MIDI from REAPER, are you embedding the tempo map to it?
If you don't all tempo map changes won't be saved.
